I have a bunch of Linux disc files in my download folder. Every time I try to delete them I get an MS pop-up telling me that they are still open in the system and can’t be deleted.
I have looked in the task manager and in disk management and can’t find anything to shut down.
Can anyone suggest another approach?

Try these two software:

Malware Bytes FileAssassin: http://www.malwarebytes.org/fileassassin/
It will show you what process is locking down the files and free them/kill them and delete them for you. If it cannot unlock and delete it, it will do it on the next system restart, works like a charm for me everytime.
